Hello Nick and Brendan,

Same question but on this forum.

I am building autoQC Skyline file and would like to select a 2+ precursor for one of the QC peptides but this is not available in the SKyline precursor selection three (see attached). Other peptides in this list have the 2+ option available as 2+ is also listed in the transitions settings filter tab.

Relevant files attached.

The reason that Skyline will not allow you to choose the +2 precursor for that peptide is that its precursor m/z is not included in any of the DIA isolation scheme windows that you have specified at "Settings > Transition Settings > Full Scan".
